The Human Microbiota: The World of Microorganisms as a “Hidden Organ” and Its Effects on Health
Introduction: The Definition and Historical Kehitys of the Microbiota Concept
When the human body is considered not as a single organism but as a multicellular entity living within a complex symbiotic system built with millions of microorganisms, it becomes better understood. This microscopic ring is called the human microbiota, housing approximately ten times more genes than the human genome and profoundly affecting our health through its biochemical activities. The term microbiota refers to all microorganism populations found in a particular environment; correspondingly, the totality of the genetic material of these organisms is expressed through the concept of microbiome.
Historically, the relationship between microscopic life and humans can be traced back to the living organisms observed by Antonie van Leeuwenhoek in the seventeenth century from his own mouth; however, the systematic and genomic-level study of the microbiome dates back only the last thirty years. The milestone in this field has been the development of technologies. Thanks especially to 16S rRNA gene amplicon sequencing and metagenomic approaches, it has become possible to identify even numerous unculturable bacterial species.

The United States National Institutes of Health’s (NIH) (HMP) has played a critical role in institutionalizing this field of research. The project’s primary objective can be summarized as characterizing the human microbiome by collecting samples from multiple body sites in at least 250 “healthy” volunteers, revealing the relationships between microbiota changes and health/disease, and providing the scientific community with a standardized data resource. This project is evidence that microbiota research has been transformed from individual laboratory studies into a discipline.
Composition and Biodiversity Mechanisms of the Microbiota
Diversification Among Soil, Gut, and Skin Ecosystems
The human micromicrobiome consists of ecosystems that differ markedly according to body regions. Because each region possesses its own distinct physicochemical conditions (oxygen levels, pH, nutrient availability), unique populations develop under selective pressures.

Fundamental Mechanisms of Microbiota-Host Interaction
The impact of microbiomes on our health is not random; it operates through specific biochemical mechanisms:
-
Metabolic synthesis and energy production:short-chain fatty acids
-
Vitamin synthesis:

Health-Disease Relationship: Clinical and Sectoral Dimensions
Metabolic Diseases and Inflammatory Processes
The imbalance of the micro-microbiome is characterized by a decrease in diversity or compositional shift in a condition called . Studies have associated dysbiosis with chronic conditions such as obesity, type 2 diabetes, inflammatory bowel diseases (IBD), and metabolic syndrome. However, most of these studies remain at the level of , and longitudinal experimental designs are needed to establish a causal relationship definitively.
Microbiome-Brain Interaction (Gut-Brain Axis)
One of the most dynamic research areas in recent years is the bidirectional communication pathway between the gut microbiome and the central nervous system. The mediates this axis by activating neurohormonal pathways through systemic inflammatory markers and bacterial metabolites. Relationships between microbiome profiles and conditions such as depression, anxiety disorders, and neurodegenerative diseases are being actively investigated; however, it should be emphasized that the level of evidence for clinical application remains in its early stages.
Therapeutic Intervention Methods
The modulation of the microbiome is increasingly gaining attention in modern medicine:
- Probiotics:
- Prebiotics:
- Fecal microbiota transplantation (FMT):Clostridioides difficile
For most of these therapeutics, standardized, controlled clinical trials need to be completed; because individual microbiome profiles complicate the predictability of personalized responses.
Academic Assessment and Citation
Human microbiome research represents one of the most significant developments transforming the paradigm of biomedical science. By expanding the concept of an organism’s “self,” it redefines this as a holobiont—a unified whole of cells and microorganisms that are evolutionarily and metabolically interconnected—beyond mere genetic material.
However, there are several considerations to keep in mind from an academic rigor standpoint: First, most findings are correlational, and establishing causality is difficult; second, the individual variability in microbiome profiles limits standardized therapeutic approaches; and third, there is the risk of scientific findings being overinterpreted in the promotion of commercial probiotic products.

The future of research in this field should focus on increasing longitudinal study designs, establishing causal relationships, and testing the clinical validity of personalized micromicroenvironment-based medicine approaches.
